How to upload a gene set?

OVERVIEW

You can upload your own data into the platform. For example, you have to a list of genes you want to analyze in the platform. This article will go into how to upload a list of genes or a simple set, which contains only one column of data.




STEPS


Note

 A user action, such as click or enter, is italicized.

 A visible item on the platform, such as a [link] or a [button], is in square brackets.

 A link to another article or external source is underlined.


1. Save your set in csv format.


 


Important: The set (which contains only one column of data) must be in csv format.


2. Click the [+ Create] button on the [Sets] page: this opens up the [Add set] page where you can upload the set.



3. Enter the name, tag, and description for the set.
4. Proceed to the [Upload] file section and select the appropriate [Type] and [Taxonomy] options based on the types and taxonomy of concepts in your file:
  • Select one of the options under [Type] (default is gene)
  • Select one of the options under [Taxonomy] (default is Homo sapiens). This is only required for gene and protein set. Click on the drop down menu for other taxonomy options.
  • Click on the [Choose File] button. A pop-up window opens for you to locate your csv file. Double click on the file to upload.

5. Delete the alternatives which are not the concept you have in mind.  In the cases that certain concepts in your set may be ambiguous, you need to select the ones you want.


Note

When you load a set into the platform, all the concepts in your file must be ‘recognized’. Only then can your data be linked to the Euretos knowledge base. In some cases, the same concept has many different names or identifiers and the platform automatically is able to recognize the concept that is described by it. In some cases, however, the platform is not sure and it then asks you to help determine.


6. Click the [Save] button to save the set. The set is now available in your [Sets] folder.
